Musk in enclosure?

About 2 weeks ago I was spot cleaning my MBK's cage and I spooked her and she vibrated her tail and musked. She has always been laid back up to that point. Now when I get her out she will musk occasionally and is a little flighty. My question is that if a snake musks inside the enclosure should you clean and disenfect and replace substrate right away?
