I know this may sound incredibly stupid, seeing as most of my ideas do. If a snake has mites, and lays eggs, would it be possible for the babies to have mites when they come out of the egg?
No. Mites are external parasites and can not be passed to the eggs. If mites are still present in the collection when they hatch, they will probably get them quickly. If a breeder has mites...it's best to make sure to be rid of them before introduction even happens, though.
