So I have never used an Undertank heater before but I figured it may be better so when my kid gets his snake out he doesnt have to worry about moving the CHE on top of the screen. I already have a thermostat so thats not an issue.

Can I still use paper towel as substrate or do I need something a little thicker ie mulch, aspen etc

Paper towel is fine.

Yep, as long as you have a thermostat, any suitable substrate ideal for snakes is fine (paper towels, aspen, coconut coir, repti-bark, etc)

The only cautionary adviced I would have is to check for hot spots with the UTH. In my experience based on the UTH design and how it adheres to the enclosure the surface temperature may not be uniform. Depending on the thermostat cycle and location you may have some "hot spots". (Usually not to a dangerous degree.) When using thin substrate I'm however careful to map those with my temp gun.
