This is a water based silicon type seal that I want to use on my rock walls in my tank, is it safe?

I would say yes as long as you give it enough time to dry properly .The finished surface is not at all harmful ,its the vapours that are, so be sure its good and dry before putting your animals in .

go to a fish store (big alls) or something along that lines and they will have a silicone there that is totaly safe. it is the kind that is used to fix the fish tanks.

Silicone absolutely sucks for enclosures. It does not bond well to wood, or anything other than ceramic and glass, really. The masonry waterproofer should be fine. Even better yet is just a polyurethane glue - it dries diamond hard and is totally harmless.
