I was wondering what the best spot for the probe of the thermometer is. Would it be on the very bottom of the enclosure or would it be in/on the substrate? I would imagine the temp would vary depending where the probe was placed.

The best spot for a temperature probe is where you want to measure the temperature. I'm not sure what you are asking? Cages for boas require different temperatures WITHIN the cage, therefore you NEED to measure different spots. Thus the concept of a thermal gradient.

I place the probe for my thermostat right on top of the heat pad. Seems to work well so far.

TWO different spots...one at one end -one at the other...for temp gradient.

At present I have the probe on the substrate and the thermometer body hangong in the cool end. I want to know if I should bury the probe so that it is oin the floor of the enclosure or should it just sit in the substrate.

I would set the probe between the heat pad and substrate if possible, that way you know the temperature even if the snake buries down in the substrate.
