i have finished building my cage and need to paint/stain it not to help waterproof it. will minwax wood finish work well? or will just plian old latex paint work? what should i use?

i also have a gallon of masonry waterproofer, it is susposed to be very water resistant

You will have to check with others but I think that I've heard this most often...
Use a water based urethane wood sealant. Several coats and let it dry out completely before putting any animals into it. I think you can apply a stain before you seal it up, if you want. Make sure that after you air it out, you set it up and turn on the heating and let it further air out before it becomes home to your critter.

Also remember that long after you can no longer smell fumes, it may still have them, and your herp may still be affected. Once you are unable to smell the sealant or stain anymore, give it another 3-4 days, maybe longer if you have patience. :)

so they products i have will not work?
Your original post is a little confusing. You want to seal it, right? I used 3 coats of Minwax Polycrylic to seal the inside of my cage. It is not oil based and dried a lot quicker.
