So I just picked up my first green anaconda last week.

She was looking fine and but a few days ago I started noticing she has patches of scales that are turning white, no idea what its from. I am not sure when she shed last so not sure if that's might be the cause. I'm using retpichip as bedding and a pretty big liter box as her swimming area

Since you've only had the animal for a week why don't you consider checking back with whom you recieved it from. Try to find out if they have any clue to what it nay be. What type of enviornment and substrate was the animal living under their care, all husbandry information that they can give may give some clues to what it might be. In the meantime I would consider putting the animal on a paper towel bedding while I grapple with the scale condition. Monitor your temps and humidity and spot clean daily. Keep an eye out for any spreading of the condition and consider a exotic vet if it doesn't start to resolve after the next shed cycle.

Talked with the breeder and is unsure why. He uses well water for the snakes and I am on city water. Hopefully that's just the issue, she went into blue and hopefully a fresh shed clears everything up. As of now the spotting is getting worse. No raised scales or any other discoloration though

Great. Let's see what becomes of the scaling issue after the shed. I would keep the animal on moist paper towels until at least after the shed.
